The easiest way to convert a large number of files is with HandBrakeBatch.

Nah. It's widely used, if there were a malware issue with it that would be very well known almost immediately.

I've been using Handbrake for about 8 years now on may different machines, nothing to worry about.

Another vote for Handbrake. It's good. It's been around since the days of the Aluminum PowerBook G4. It's safe.
