Yep, as deckeda pointed out, make sure you're selecting the right folder.
I would disconnect the external drive and leave it disconnected while you try to figure this out. If you've copied over all the data, you shouldn't need it connected anymore.
One thing you should check is open up your iTunes Music Library.xml file in your iTunes folder. Use an app like Text Wrangler. On roughly line 10 you should see something like:
If it shows your external drive, you've found your problem.
Just be glad you're not moving an iTunes library from Mac to Windows.
