Filed a credit card warranty claim not too long ago on my wife's Oster hair dryer. It had a two year warranty, and died near the end of it's third year. A bit of paperwork, but no trouble getting the claim. But it was under $30.
The last time I checked with credit card companies, AppleCare was considered a factory warranty, and the credit card warranties stacked on top of it. I haven't specifically looked at AppleCare+ on iPhones, but have no reason to think it would be handled differently.
From the response you got it sounds like either they thought AppleCare+ was still in effect, or that Apple had an extended warranty for that particular issue. Might be worth asking for a clarification.
If you told the credit card warrantors that the issue arose before AppleCare+ ended, then I can see them saying you should have taken it to Apple.
