I actually don't try to end up with a big bead of caulk. I lay down a bead neatly as I can, then I go back with a damp cloth and remove as much as possible, while pushing it into the crack as much as possible as well. What remains is caulk in the crack and an otherwise very neat appearance. Got the technique from a house remodling guy.
