InDesign: how do I make a table border transparent?

Hmm... I'm not quite sure I understand what you're looking for...

You want the cells opaque, but have the stroke lines where the line WOULD be to be transparent?

How about defining new rows and columns between the cells you want, and defining the new cells as being transparant?
