When AnandTech compared a Penryn system to a Barcelona system they used FB-DIMMS in the Penryn system:

I suspect that means the Penryn's will require FB-DIMMS or that at least FB-DIMMS will be preferable. Either way I suspect that means Apple will be using FB-DIMMS in their Penryn Mac Pros. (The article doesn't say anything about the DIMMS being ECC like the current Mac Pros.) The DIMMS used in the Penryn test system were 800Mhz, compared to the 667Mhz used in current Mac Pros. So... IF the Apple Penryn systems require FB-DIMMS and IF the FB-DIMMS must be 800Mhz to work correctly, then DIMMS you would buy for the current Mac Pro would not work in a future Penryn system. Don't know it that helps, though.
