Syncing iPhone will change more than 25% of Contacts on this computer

Orig iPhone crashed on 3.1 install. Had to Restore. Now on iTunes 9, 10.5.8. Plugged in phone, got message above. Need to sync phone, but want MacBook to overwrite phone, not other way around. Advice appreciated.

I don't think it overwrites, it just adds to which device it's missing some of the contacts.
