I've been seeing more and more of these overlays in websites with a paperclip attached- and I cannot figure out how to close or dismiss them (and they also have problems displaying properly in the first place, at least in Safari, anyway...) What the heck are these things and how do you dismiss them?

Disable JavaScript temporarily. Do they go away? If so, check out an extension (or possibly the feature may be included in the browser to filter JavaScript on a per site basis.

I've gotten a couple of those grey screen sign up ads and they certainly are annoying. I've gotten them to read the rest of an article and/or to sign up to be a subscriber to a newspaper or whatnot.
One had a tiny, tiny hardly noticable x in the firefox pop-up notification tab, but the rest of them didn't invoke the tab.
Only way out was to leave ( or maybe let it time out, I didn't wait).

Found an extension in Safari called Stickies. I o not remember installing it or approving it- but now it's disabled, that should do it.
