I get the same symptom occasionally w/a similar set-up, installed ~18mo ago. When it happens here, it's also the case that the flapper has not sealed all the way, and then the valve makes that loud jetting suck sound. It seems as if it goes into that crisis mode if it takes too long to refill the tank.
When it happens, I push down on the flapper rod to seal it, then help out by adding water to the tank to bring it up to the proper level. -When the water level gets close to the full line, the Corky stops sucking. (insert joke here).
Note my set has the wire rod going down to the flapper instead of a chain, and that's really the culprit in this case; the metal guide for that rod (like an eye of a hook & eye) does not always stay securely fastened in place, disallowing the rod to fall through it completely straight, so about 20% of the time, I have to get in there and help it the rest of the way... it Sucks.
