Use an enzyme cleaner to dissolve the organic matter. We had a dead rat in the garage behind a wall where we couldn't reach without major demolition-this stuff worked for us:

This approach gets rid of the smell and matter with no disease hazard. I would saturate the area with the Bacazap, put plywood over it for a few days to keep out other animals and kids, then use the sniff test to tell when your gravel is ready for daylight again.
